Story-related? If you want Strider to come with you to Pripyat, then yes. Just stick with a faction and do everything for them ( I went with Duty because of their weapons and whatnot, I needed the ammo.)

So picking a side has it's advantages such as ammo, and better equipment?

Basically. But you can get the best stuff without having to side with anyone. Siding will just bring the stuff earlier than usual.

Siding will also effect Hawaiian's and Nitro's prices, I've heard.

Nitro is a Duty supporter, while Hawaian is a Freedom supporter. But, if Duty wins, Hawaiian gets some pretty good stuff (incidentally increasing the prices), while Nitro reduces his prices even more.
If you want the goodie-goodie ending, here's how I did it
Duty: told them about Soroka Duty:Sent them to protect the scientists Freedom: Morgan's PDA, Tachenko's PDA, brought in Strider and the Monolith
Also, when you do one of these things, stay in the base after the Duty and Freedom members return for some interesting remarks about each other. My favourite one was the Duty rambling about bloodsucker squads.
